Abstract

Here, we show that in the context of dense genotyping (e.g., imputation to the 1000 Genomes Project reference sample), the weighted GRM proposed by Speed et al. might not be an optimal approach. We show that a minor allele frequency (MAF)-stratified approach gives SNP-heritability estimates that are robust to genotyping density and underlying genetic architecture of the traits. The MAF-stratified approach has been used for dissecting differences in genetic architecture by MAF.
